List of proteins specific to Mycobacterium

This is a list of Mtu proteins that have no near orthologs outside the Mycobacterium genus. We define orthologs as in [1] and use the OMA database to find such proteins. There will at least be a version of the list giving the UniProt entry code.
For an estimation, there are about 1150 such proteins in the OMA database version Oct-2009. Roughly 900 of these are shared with M. bovis.
There is also the problem of giving reference names for the orthologs found. For example, OMA collects the proteomes of several strains under the string MYCTU, as can be seen with MYCTU00029 which links to the UniProt accessions Q10900 (CTPI_MYCTU, 'plain Mtu'), A2VN38 ('Mtu C'), A4KND5 (strain Haarlem), AND C6DQX1 (strain KZN 1435/MDR). Only a small minority of definitions in oma-uniprot.txt at the moment have identifiers in all four strains! Because UniProt has the complete proteomes only for 'plain Mtu' (HAMAP page) and strain MDR (HAMAP page, which, funnily, is named MYCTK in UniProt but has MYCTU OMA IDs), we take th discrepancies at face value: allow only UniProt IDs from the 'plain Mtu' proteome. The huge number of other orthologs are then expained by either differences between strains or due to the incompleteness of two proteomes coanalyzed.
